If you have started collecting Honor Points int he Eve of the Crusade then they will carry over. But I do not think it is possible to start collecting Honor Points at that stage.
Sorry, we are mid way through KvK at the moment, so I don't recall exactly. But I think if there Honor Roll is a selectable icon, then you'll be able to see your Honor Score at that point, if it's not there, then you probably are not scoring Honor.
