If attacking an abandoned ineffective flag would that mean you would be attacking that alliance as well or would it be a free for all to take?

I think it would still count as attacking that alliance as it is still owned by them.

Yes, a grey flag is still a flag from an alliance. They will see the flag as ineffective if nothing happens. When it's attacked, it will count as a burning flag and everyone get that message.
