My alliance recently moved from the Plains to the Wasteland and have an HQ in each zone. Every time we do the horde event, the horde keeps targeting the wrong HQ. How does an HQ be set as primary? Would both HQ need to be demolished and built in a certain order?

The plains HQ is the main HQ, hence you need the hive to be closer to that HQ
