They have 2 uses.
Some hero skills require hero medals to unlock. In some cases you just need a certain number, for some skills though you need specific medals.
You can also exchange hero medals for Wisdom medals in the Military Academy building. Wisdom medals are important for upgrading hero skills also. You will need a lot of these.
