I have additional troops not stationed in my APC why are they not defending my base?

Your additional troops (not in APC) are lazy jerks who do nothing for your defense. Only keep as many as you need to refill your APCs, as the unused ones do nothing but eat your food and oil and provide kills to the enemy.
