I know missiles can get through shield do they destroy the shield as well or just get through?

They don't damage the shield. Different missiles have different effect eg the blast missile, If they hit, (not destroyed by anti missiles) they will reduce the durability of the base and if it reaches zero the base will be teleported. But they leave the shield in place.
