I occupy a loot of tainted resource plots. I can see how to process the samples but how do I harvest from the sites. All I can see is abandon or occupy/camp.

Harvesting is done in the Doomsday Conquest menu. Under the Territory tab where you can see the plots that you are occupying there is a harvest button at the bottom. Once you have done this go to the 'Honor Structure' tab to then find your Processing Plants and set the processing going there.
