AppGamer Answered:

You cannot protect yourself when gathering. If someone attacks your gathering APC then it will be a fight between the 2 and if you lose then your troops will return home without the resources.

When someone is gathering on a resource tile in the world map you will see the symbol above it. If it is green then it s your troops. If it is blue then it is one of your alliance member. If it is red as you describe then it is another player (not in your alliance). These tiles can be attacked if you want to.

If you think there is danger that others will try to attack your gathering APCs then make sure to send each APC to a different location away from your base and each other. So if someone finds one of them they will not easily find all of them.
