If I can take over my alliance because my commander has been idle 7 days, should I immediately do that, or handle it diplomatically and attempt to wait for other r4 to come and decide together. Many of the r3 have been silent in chat, and are relative unknowns..

You can try talking to them beforehand and decide who will be leader, or just take it over yourself and then discuss it with them. Once you are leader you can pass the leadership to anyone else if you want.
