In the past when the event ends there are usually a few days of 'talllying' when you are still able to process any harvested tainted materials (you won't be able to harvest any more though). Any that are still left when this period ends and the event is fully over are lost. I'm not sure yet if the new update (new eden) if you have that will work but probably the same.
