What happens to honor structures that are currently upgrading when the alliance center it is connected to is demolished? Will the upgrade complete right away or do you lose the upgrade or is the upgrade progress saved and continued when you place the structure to the new location? Or something else happens?

If the alliance center is demolished then your honor structure is recalled but it should continue upgrading when you place it again at a new alliance center.
