I cannot for the life of me figure out how to transfer/remove my Commander position so I can leave..

Got to the alliance menu and tap the Member tab to get the list of alliance members. Find a member that you want to transfer the leadership to and tap on them. You will have an option called 'Commandership Transfer', use this and select them as the new leader. There are some restrictions on who can be an alliance leader.
