What happens to alliance buildings if a merger occurs during doomsday event?

I haven't tested, but when alliances merge the one that is annexed will cease so I would guess that their buildings will disappear. If you want to keep the buildings then don't merge. Move all your bases over to the new one but keep one base (a farm perhaps) there as the leader to keep it running.
