Why can't I upgrade skills in my APC commander, even though I have wisdom medals?

If you have unlocked the skill (may require reaching certain levels or spending hero medals or money) then you should be able to upgrade it with wisdom medals. Are you checking in the hero menu? You need to select the hero and then tap the book icon to the right at the bottom of the screen to see their skills and upgrade them.
