If troops are assigned to a super weapon and it gets attacked will they die or just get wounded?

Only wounded. So long as your hospital capacity is large enough to fit all your wounded soldiers. If you hospital capacity is 100,000 but you reinforce your super weapon with 120,000 soldiers, 100,000 will be wounded and sent to your hospitals while 20,000 will be permanently lost.
