They are used to produce normal resources and resources specific to Reign of Chaos. You need to refine them at your Frontline Workshops. Place your Frontline Workshops (and other Reign of Chaos buildings) near the Alliance Centers.

Then in the Reign of Chaos menu you can choose Honour buildings and production and start producing.
