Why have we lost our allience buildings and have strange boarders around our castles. Our R5 can't place any buildings or distribute.

You're going to need to provide a bit more information to get an answer here... are you pre Eden? Pre roc? Post roc Post Eden etc.
Taking a guess at what you mean:
In Eden you don't use your state map and don't physically place and build your honour buildings, you just make them then use them.
The actual Eden gameplay occurs on a separate map so no tiling is done in your state map
