I have a lot of troops tier 6, and I always send my 3 legions to harvest, the question is do the troops..

I have a lot of troops tier 6, and I always send my 3 legions to harvest, the question is do the troops that remain in the castle defend it when attacked? Is more troops (that remain in the castle) mean more defending power?

Yes any troops that remain will fight to defend your city. They will not be lead by heroes though and in general will not be very strong against anything but a weak attacking force. More troops will mean more defense but unless you are being attacked by players below your own level with weak legions then you will still lose.
