Morale is based on the supplies on the ship. You fill up when you are in port and then use then up as you sail or fight.
Make sure to dock often to refill. Or edit your storage to let you carry more supplies on the journey.
You can also use food that you have cooked in the galley to replenish supplies while you are out of port. Make sure to keep some cooked food in stork ready for this.
