How do I swap between my additional ships if I only unlocked 3 spots but have 4 ships to choose?

While at sea you can tap on the a small gear icon above the list of your ships on the right of the screen to show your Formation. Select any of the ships in the formation that you want to change and then you can tap on the picture of the ship (with the name) at the top above the heroes. You can then select a different ship. Update: the icon is now 2 small flags, it is on the right above the ship icons and immediately below the circular mini map.

How do you change your sail color?

You need to obtain a paint bucket which can be picked up in the gang market. Or you may have collected some as rewards. Then go to your ship view, you need to zoom out and tap on the sail at the top, but the easier option is to tap on the equipped canon and then change to the sail. When you view the sail you will see a paintbrush icon at the top, tap this to see the color and pattern options you have available.

How do you change server in Sea of conquest?

At the moment there is no way to move a character to another server. You can only start a new character and select the 'Sea' (server) that you want to go to.

The stamina recovers over time. There isn't a way to recover it faster or buy extra stamina in the game at the moment.

How do I stop running out of supplies when I am sailing?

You can use food items to restore supplies while at sea if you don't want to go back to a port. But you can also increase the number of supplies you take with you on each journey. To do this view your ship (to see the layout of cabins) and tap on a Storage room, Then select the Storage option. You can change how many of the storage slots are used for supplies. Default is 1.
