Can you change your Pirate Stronghold from one location to another in a Sea? If you can, how do you do this without messing everything up?

You can't. You will need to abandon all your ports, and all your towers. After that you can abandon your stronghold and place it somewhere else. As long as you have access to that sea and there is no 24 hour cooldown on it. (which you get if you abandon a stronghold.).
