How do I transfer resources from HELD to IN BAG. When you have too many resources in HELD they are unprotected and hence you lose hourly. How can I up my level of protection for HELD resourses?

You can't transfer held items to he bag. Although in the Mystery shop you can occasionally buy resources with resources which will use the held item and place what you buy in the bag.
The protection level is mainly controlled by you Warehouse level. Upgrade that to increase it. There is also research at higher levels and the hero Lee has a skill that will add a little extra protection.

You can move rss to alliance warehouse. Keep in mind you will have a daily limit you can move at a time
