Nova EXP to level up Nova can be found in various places in the game. In the Research Lab (Nova) building you can gain EXP from using the Affinity Interaction option. You can also get is in reward boxes from Zombie Lairs, and from rewards for some of the many events.

The ruins shop will sell it and you can exchange for it in the Pit.

You can of course also buy packages in the Mall with Nova EXP.
