Why can't I upgrade my weapons even though I have runes! I have many pieces of armor and weapons of various elements, but it only ever let's me upgrade early game trash loot.

If you got your equipment from competitive mode, it can't be upgraded. You have to get your equipment from other sources for it to be able to upgrade.

It depends whether the weapon or armour has an elememt or whether it's a weapon we can upgrade. To check whether the weapon can be upgraded you have click on the weapon (info) check for the amount of stars. If the weapon does not have any stars that means that it cannot be upgraded.
