I was collecting compasses to expand my land and had 29 out of the 31. I decided to not wait for all the compasses and expanded with diamonds instead. After I expanded, I noticed that not only did it take my diamonds, but it took all my compasses as well. Why is that?

The diamonds will only pay for the compasses that you lack. So, in your case, it paid for 2 compasses. Then it takes those 29+2 compasses to open the plot of land, and you start at 0 compasses on the next plot.
