I've just upgraded the chapel and not received flowers, this is the second time it's happened. The 1st time I wasn't completely sure as they fly so fast, but this time definitely not and I noticed the flower score is same as before upgrade?

Try to take screenshots before you upgrade and after, so you can show them to customer support.
