What's the point of the storage ship if you lose flowers for any items you store?

Storage is unlimited and can serve many purposes. Some use it to redesign their island by placing it in storage first. Some do not need the Flower values, yet, and store things until they are ready to level up (i.e. for a Help Wanted case). Some store previous seasonal sets to make room for new ones. Some are low on space and need the room for high-flower decoration, temporarily. Some use storage to move decoration to other islands. Some use it to move out prizes that cannot be sold. Storage is a great addition to the game.
