What is the max number of weapon slots I can have on my ship? I have 4 so far, do I get more?

Yes, as you upgrade you will unlock up to 6 slots.

At what level do you get your fifth and sixth weapons slot? Also my guns don't seem to do damage to some higher level unlocked islands and ..

Hi, OP here, found out that boat lvl 25 unlocks slot 5. And it does seem that weapon lvl matters for later unlocked islands / skirmishes

After legendary there is now engraved

Can I upgrade the common ship equipment items to uncommon or higher? Or should I just sell the extra items?

You can't merge / upgrade, you can sell them or keep them to salvage for silver and bronze.

Is there a way to get more gems or just by buying them? I have boxes and crew that I can't even come close to hiring. Been playing like 2 weeks now ..

You can randomly earn gems from completing skirmishes( can be 1 of the 3 rewards amount seems random but I've won 70 at once though), they rarely drop from chests (but only 5 at a time), also reward for completing most quests (book button above map)
