Is the manor actually haunted or does it turn out to be something else?

It's not explained clearly... but Lily finds out a medallion of Grandma LaRosa in the mansion and place it in the right place (the family's mausoleum) believing the haunting will be over. And yes, the mansion is not haunted anymore.
